A MIDI file is an interpretation of the recording, not a copy of its sound. If a chord creates extra notes or a soft attack disappears, open the .mid file in your editor and inspect the note starts before quantizing. For a dense mix, isolate the part you need and run that shorter WAV instead of asking the transcription to separate every instrument at once.
